In this configuration Whonix ™ runs on top of Qubes inside virtual machines (VMs), just like any other OS on the same platform (Fedora, Debian, Arch Linux and so on). Qubes has successfully implemented a comprehensive yet strict security-by-isolation architecture.

What is the difference between Qubes and Whonix?

Qubes OS creates a series of increasingly trusted virtual machines so that activities taking place in an untrusted virtual machine cannot affect applications in others. Whonix has a two-part system whereby you perform all your work in a virtual machine workstation.
